I (think and hope) since it's just a remake, it'll have the first two and only the first two. Hopefully incorperating the 2 regions again.

EDIT: But knowing Pokemon Nintendo, they'll probably have a function where you can important/catch pokemon from later versions. Kinda like how they made it in Leaf Green and Fire Red.
